This post focuses on Annie Blackburn's outfits as they appear in Twin Peaks season two, Twin Peaks: Fire Walk With Me, and the film's deleted scenes known as The Missing Pieces.
Annie's modest style may impart not her faith but possibly her trauma. Annie usually wears a sweater over her blouse or uniform and knee-length or longer skirts. Understanding what we do of her past, I believe this relays a desire for more than modesty but a wish to seize control of her body. After she shares a kiss with Cooper, her slight costume change seems to reflect the new confidence and hope she has gained from their relationship.
An interesting detail about Annie is that, unlike the other women in Twin Peaks, she doesn't seem to wear any jewelry aside from a cross pendant and one pair of earrings during the Miss Twin Peaks pageant. This may be to convey her lack of materialism.
Episode 24 (Wounds and Scars, 2.017)

During Annie's first appearance, she wears a black overcoat over a light blue button-down blouse and a tartan skirt.
The skirt colors are difficult to ascertain as they're darker when I watch the series on my laptop vs. my 4k television. The images above make it difficult to determine if the main shade of her skirt is green or brown. The boldest line in the pattern could be gray or even lilac. The images below suggest a tawny or russet brown as the primary color with a light blue or gray bold line framed by black with crisscrossing orange lines. Annie's skirt pattern. She accessorizes with a black handbag, possibly leather, and her staple necklace of a gold cross and chain. We can see that she is wearing black shoes. Since she wears black oxford heels with most every outfit in the series, she may be wearing them here as well. She carries with her a vintage teal suitcase.

Annie always wears a cross except during episode 29 (Beyond Life or Death, 2.022), Twin Peaks: Fire Walk With Me, and The Missing Pieces. Perhaps it is of some importance that a symbol of her faith is absent when she is the same as lost to the world.
When we see Annie later in the same episode, as she meets Special Agent Cooper for the first time, she wears a blue ribbed sweater over her Double R Diner uniform.

Later that night, off-duty, Annie visits the bar at The Great Northern Hotel wearing a white button-down blouse, gray ribbed sweater and a red, black and cream or tan tartan skirt. She enters the room with her black overcoat draped over her arm, but she does not appear to have a handbag, which makes me wonder if she is staying at The Great Northern. This comes to mind because of my own experience sometimes not wanting to carry a purse if I'm not going far. She could place money in her coat pocket. Cash may not have been necessary if the rum she ordered was applied to her tab.

The color scheme of her outfit flatters her hair and makeup, the latter of which seems darker then we are used to seeing her wear.
Episode 26 (Variations and Relations, 2.019)
Annie wears a gray argyle sweater over her diner uniform when Agent Cooper asks her to accompany him on a study of nature.
Many fans have noted that Annie appears to be wearing the same sweater Donna wore while on her picnic with Laura and James.

Annie chooses a Earth tone look for her date with Cooper. She wears a plaid, ruffled button-down brown, green, and black plaid blouse, a forest green cardigan, a tawny or russet brown corduroy skirt, and her black oxfords. Her hair is loose and flowing.

Annie's makeup is more subdued in this scene. Perhaps it is subconsciously meant to reflect Annie's willingness to let Cooper see her at her most vulnerable. When we next see Annie inside the Double R, her makeup seems somewhat darker.
In visiting the Double R, Annie removes her sweater. This enables us to see Annie's ruffled collar. The same ruffling frames the buttons of her blouse and its sleeve cuffs.

Episode 27 (The Path to the Black Lodge, 2.020)
Annie borrows Norma's red argyle sweater to cover her uniform. We see Norma wear this sweater more than any other throughout the original series.

When Annie meets with Agent Cooper that evening, she wears a navy blue long sleeved button-down dress, a black patent leather belt, beige hosiery, and her black oxford shoes.

Episode 28 (Miss Twin Peaks, 2.021)
Annie wears the same blue sweater over her uniform that she wore on March 22nd, the first time Agent Cooper laid eyes on her, as she and Shelly discuss The Miss Twin Peaks contest with Norma.
She later attends Mr. Pinkle's rehearsals for the Miss Twin Peaks contest (below) where she wears a black midi skirt, an oversized brown shirt, purple socks or tights, and tennis shoes.
Annie wears her hair in a braid, leaving a few strands free in front.
When visiting Cooper's room, Annie wears a button-down white blouse, powder blue knit vest and a tartan skirt that appears to consist of shades of blue. Over her ensemble she wears a black double breasted coat. This appears to be the same coat Annie wore during her first appearance.

During the Miss Twin Peaks Contest, Annie is made to dress as the other contestants in a white blouse, plaid vest and red pants, if they can be called such, which I will document sparingly out of respect. She wears sliver heels, black sheer hosiery, and briefly dons a glittering top hat. Oddly, the clothing style is vaguely reminiscent of the uniforms worn by employees of One-Eyed Jack's.

The girls at One-Eyed Jacks often wear red lingerie bottoms which are not unlike those worn by the Miss Twin Peaks contestants.

Others have noted the plastic, translucent raincoats the contestants wear bear a resemblance to the plastic sheeting that covered Laura's body as it washed ashore.

The dress Annie wears as she makes her Miss Twin Peaks speech somehow seems tied to the mysteries of the dark woods to which Annie will forever be lost. The upper dress is a black velvet with a low cut back and a high boat neckline. It has long mutton sleeves with a lone snap at each wrist. The asymmetrical waist dissolves into a green, high-low ruffled skirt. It features a bow made in the same fabric of the skirt with a black velvet center. She pairs this with black sheer hosiery and black patent leather heels.
The black velvet portion of the dress fits closer to the body. Its asymmetrical line reaches over the hips and posterior. The waterfall skirt is loose and billowing.

Episode 29 (Beyond Life and Death, 2.022)
One of the clearest pictures I can manage of Annie's earrings. Judging by the glisten with her movement, they seem to consist of rhinestones. There almost seems to be at least one blue stone in the grouping. The metal seems to be gold toned.

When Annie enters The Black Lodge, she is wearing the same dress until Agent Cooper sees her in the place of his former love Caroline Earle. Annie then wears Caroline's dress.

As Cooper confronts Earle, Annie appears. She is again wearing the Miss Twin Peaks dress.
When Annie and Cooper are removed from the Lodge, Annie remains in the black and green dress. However, when we see Annie rushed to the hospital in Twin Peaks: Fire Walk With Me, supposedly moments after leaving the Black Lodge, she is wearing Caroline's floral dress.
When Annie appears and delivers a message to Laura, she is also wearing the floral dress.
The last time we see Annie, she is wearing a hospital gown, presumably at Calhoun Memorial Hospital. With her expulsion from the Lodge,
